The novels actually did destroy the TARDIS. Paul Cornell destroyed it in The Shadows of Avalon. The replacement TARDIS was the Doctor's companion, Compassion. She was genetically engineered to receive radio waves and transform her biodata in accordance with them, and the TARDIS changed Compassion from a post-human into a TARDIS. That kicked off a story arc where Romana wanted to track down the Doctor so she could capture Compassion and force breed War TARDISes from her for the coming War.
However, the TARDIS got better. It took the better part of a century for it to grow back, but get better it did.
My theory on Donna is that she is the TARDIS. Or the essence of the TARDIS. Or the living personification of the Heart of the TARDIS. I think she's something that Rose created in "Parting of the Ways." She wasn't aware of it. And a false reality coalesced around the person that she created.
I saw you post your theory elsewhere. :) It's not bad, but the problem is Davies already did the "Spirit of the Tardis" trick with Rose. I don't think he'll repeat himself. I also think Donna was completely normal until the whole Huon particles business. But I think that just primed her to become something more, and it was the alternate-universe trip that set things off for real.
